Ecommerce Bookkeeping Services: Payouts, Fees and COGS

7 min readOctober 27, 2026

Quick Answer: Ecommerce bookkeeping services record each Shopify, Etsy, Amazon or PayPal payout from the platform's payout report rather than from the bank deposit: gross sales, fees, refunds and tax go through a clearing account per platform, and the net payout empties it. They also track inventory and cost of goods sold, handle sales tax where the marketplace does not, and match every payout to the bank statement each month.

Online sellers rarely get paid what they sold. Each platform collects the customer's money, takes out its fees, refunds and sometimes tax or reserves, and sends the remainder to your bank on its own schedule. Ecommerce bookkeeping is the work of turning those net payouts back into gross sales and real costs, across every channel you sell through, so your profit and your tax forms both make sense.

Why don't payouts match sales?

Because every platform pays out net and on a delay. What gets taken out varies:

PlatformTypical deductions before payoutWhere the detail lives
Shopify (Shopify Payments)Processing fees, refunds, chargebacks, any reserve heldPayout details and the Shopify Payments activity report
EtsyEtsy's selling and payment fees, advertising, refundsThe payment account and its downloadable statements
AmazonReferral fees, FBA fees, storage, refunds, advertising, reservesSettlement or payments reports in Seller Central
PayPalTransaction fees, refunds, holds; money may sit in the balanceActivity reports under History

Shopify's payouts help, read on 27 October 2026, describes the activity report as a breakdown of transactions, fees and payouts for a date range, and notes that you can choose a daily, weekly or monthly payout schedule and that reserves temporarily hold funds to cover disputes and refunds. PayPal's statements and reports help says reports are generated from History with the Download icon, as PDF, Quicken, QuickBooks, CSV or TAB files, for up to 12 months of activity at a time. Etsy's help center covers its payment account and statements.

If a bookkeeper records the bank deposit as "Sales," you lose the fees as an expense, revenue is understated, and the total will not match the gross amounts reported to the IRS on a 1099-K.

How does the clearing account method work?

Create an asset account for each platform, for example Shopify Clearing, Etsy Clearing, PayPal Clearing. For each payout (or each week of payouts), post the report's components:

A Shopify payout of $2,846.20 whose report shows:

ComponentAmountAccount
Gross sales$3,000.00Sales (credit)
Shipping charged to customers$150.00Shipping income (credit)
Sales tax collected$90.00Sales tax payable (credit)
Refundsโˆ’$280.00Sales returns (debit)
Processing feesโˆ’$113.80Merchant fees (debit)
Net to clearing$2,846.20Shopify Clearing (debit)

When the deposit appears on the bank statement: debit Bank $2,846.20, credit Shopify Clearing $2,846.20. The clearing account is back to zero.

At month end, each clearing account should hold only payouts that were initiated but have not reached the bank, plus any reserve, and you should be able to list them. A clearing balance that drifts upward means a payout component was missed or a payout was recorded straight to income.

Connector apps and the platforms' own integrations can post these summaries automatically. For Stripe and PayPal into QuickBooks specifically, see importing Stripe transactions into QuickBooks Online and downloading PayPal transactions into QuickBooks.

Refunds, chargebacks and reserves

  • Refunds reduce a later payout, not the original one, so a slow month can show negative payouts. Record them as sales returns, not as negative sales, so you can see your refund rate.
  • Chargebacks come with a fee and sometimes a reversal if you win. Record the chargeback, the fee and any reversal separately.
  • Reserves are your money held by the platform. They stay as an asset (a "reserve receivable" sub-account of the clearing account), not an expense.
  • Platform balances such as PayPal money not yet transferred are an asset too. A PayPal balance should be reconciled like a bank account.

Who handles sales tax?

It depends on the channel. Many US states have marketplace facilitator laws, which make marketplaces such as Amazon and Etsy collect and remit sales tax on the sales they facilitate. In that case the tax shows on the report but never becomes your liability; book it to a pass-through account that nets to zero, or leave it out of sales, consistently.

On your own storefront, you are generally the one who collects and files. Shopify's US taxes help says it helps automate charging sales tax but does not remit it for you, unless your US sales tax is managed by Shopify or your store is enrolled in automated filing with Shopify Tax. So the Shopify sales tax line goes to sales tax payable, and someone has to file the returns. Where you owe tax depends on state rules and your sales into each state; that is a question for a sales tax professional, and a good ecommerce bookkeeping service will either handle the filings or work with one.

Inventory and cost of goods sold

Payout reports tell you nothing about what your products cost. That side comes from:

  • Supplier invoices and the card or bank payments that settled them.
  • Freight and duties to bring stock in.
  • Inventory counts or an inventory app's valuation at month end.

Purchases of stock go to an Inventory asset account, not an expense. Cost of goods sold for the month is opening inventory + purchases โˆ’ closing inventory. Sellers who expense stock as they buy it get erratic monthly margins, high in slow months and negative in months they restock. The IRS records page lists invoices, canceled checks and card statements among the documents that support purchases, so keep them with the inventory records.

If you sell mainly through Amazon FBA, Amazon FBA bookkeeping goes deeper on settlements and FBA fees. Etsy sellers preparing for tax season can use Etsy seller tax prep with bank statements.

What does an ecommerce bookkeeping service actually handle?

A typical scope, worth confirming line by line before you sign:

  1. Posting each platform's payouts through clearing accounts, weekly or monthly.
  2. Reconciling clearing accounts, platform balances, bank and card accounts.
  3. Entering supplier bills and tracking inventory purchases.
  4. Calculating cost of goods sold from your inventory counts or inventory app.
  5. Recording advertising, apps, shipping labels and other platform charges by type.
  6. Sales tax: reconciling the liability and, if included, filing returns.
  7. Monthly close and reports.
  8. Year-end package for your tax preparer, including totals that tie to each 1099-K.

What usually stays with you: inventory counts, approving supplier payments, and answering questions about unusual transactions quickly. What drives the price is the number of channels, payout volume and whether sales tax filing is included; bookkeeping services cost for a small business explains the common pricing models.

Which monthly reports should you ask for?

  • Profit and loss by channel, with gross sales, returns, platform fees and cost of goods sold per channel.
  • Gross margin and contribution margin after fees, shipping and advertising, per channel.
  • Balance sheet, with inventory, clearing accounts, reserves and sales tax payable explained.
  • Clearing account reconciliation, listing any payout in transit.
  • Sales tax liability by state, if you collect directly.
  • Cash position, since inventory buys can drain cash in months that look profitable.

Matching payouts to the bank statement

The last step each month is to prove every payout reached the bank:

  1. Download the payout list for the month from each platform.
  2. Get the bank statement as rows. Your bank's CSV export is fine; if you only have PDFs, QuickBankConvert turns them into CSV or Excel, one row per transaction.
  3. Match each payout to a deposit by amount and date, allowing for the platform's transfer time.
  4. Investigate payouts with no deposit (failed or held) and deposits with no payout (wrong platform, or a transfer from a platform balance).
  5. Confirm each clearing account's remaining balance is just the payouts in transit.

Rebuilding a year of payouts at once is common when a seller hires a service mid-year; having every statement as rows makes it a lookup instead of a read. Bookkeepers who do this for several clients may find the bookkeepers page useful.

Frequently Asked Questions

Do I need a separate bookkeeper for ecommerce?

Not necessarily, but you want one who already works with your platforms. A general bookkeeper who records payouts as sales from the bank feed will understate both revenue and fees, which matters for margins and for matching your 1099-K forms.

What is a clearing account in ecommerce bookkeeping?

An asset account per platform that receives the gross sales, fees, refunds and taxes from each payout report and is emptied by the actual payout to your bank. If it does not return to zero, something on the report was not recorded or the payout has not arrived yet.

Do I have to collect sales tax on Etsy or Amazon sales?

In many US states, marketplace facilitator laws make the marketplace collect and remit sales tax on sales it facilitates. Sales through your own Shopify store are different: Shopify says it does not remit sales tax for you unless your US sales tax is managed by Shopify or enrolled in its automated filing.

How often should ecommerce books be reconciled?

Payout clearing accounts weekly, or at least monthly, and bank and card accounts monthly. High-volume stores with daily payouts benefit from weekly matching so problems such as a held payout show up quickly.
