Import Stripe Transactions Into QuickBooks Online

6 min readOctober 26, 2026

Quick Answer: Download Stripe's Payout reconciliation report, which lists every charge, refund, dispute and fee settled in each payout, and record each payout in QuickBooks Online as gross sales minus refunds and fees, equal to the net deposit. You can do this with a journal entry per payout, a CSV upload into a Stripe clearing account, or a connector app. Then match each bank deposit to its payout.

Stripe pays you in batches. Each payout to your bank is the net of charges, refunds, disputes and Stripe fees for a set of transactions, so the deposit on your bank statement never equals your sales. To import Stripe transactions into QuickBooks Online correctly, you take Stripe's own breakdown of each payout and record the gross figures, letting the deposit match the net.

Which Stripe report should you download?

Stripe offers several reports, and its guide to selecting a report maps tasks to reports. Two matter for QuickBooks:

ReportWhat it doesUse it when
Payout reconciliationGroups transactions by the automatic payout that settled themYou have automatic payouts and want each bank deposit explained
Balance summaryWorks like a bank statement for your Stripe balance; itemized CSV of all transactions in the periodYou use manual payouts, or you treat Stripe as its own account in QuickBooks

The Payout reconciliation report is only available with automatic payouts. Stripe's documentation is explicit that for instant payouts, which you control, Stripe cannot identify which transactions each one includes, so those have to be reconciled against your transaction history yourself. The Balance summary report documentation notes that it does not associate payouts with payment transactions.

Getting the payout breakdown

From Stripe's documentation, the steps are:

  1. Open the Payout reconciliation report in the Stripe Dashboard.
  2. Choose a date range that includes the payout's estimated arrival date. Widen it if unsure.
  3. Find the payout in the Payout reconciliation section.
  4. Download the Itemized CSV for every transaction in the payout, or the Summary for totals by category.

The summary download already gives you what a journal entry needs: for each reporting category (charges, refunds, fees and so on) the gross, fee and net amounts and a count. The itemized download adds one row per balance transaction. Its default columns include:

  • automatic_payout_id: the payout this row settled in
  • automatic_payout_effective_at: the expected arrival date of that payout
  • reporting_category: charge, refund, dispute, fee and so on
  • gross, fee, net: amounts in major currency units (dollars, not cents)
  • balance_transaction_id, created, available_on, description

Optional columns such as customer_email, invoice_number and payment metadata help when you want to tie a charge back to an invoice in QuickBooks.

Method A: one journal entry per payout

For most small businesses, recording each payout as one journal entry is the cleanest approach. It keeps QuickBooks readable and ties exactly to the bank.

Example payout (hypothetical), built from the summary download:

AccountDebitCredit
Checking (the payout)$4,812.30
Stripe fees (expense)$151.70
Refunds and allowances$120.00
Sales income$5,084.00
Totals$5,084.00$5,084.00

Charges gross $5,084.00, minus $120.00 refunded and $151.70 in fees, equals the $4,812.30 net that lands in the bank. When the deposit appears in your QuickBooks bank feed, match it to this journal entry rather than adding it as new income.

If you invoice customers in QuickBooks and they pay through Stripe, the credit side goes to Accounts Receivable for those invoices instead of Sales income, so the invoices close. A connector handles that matching more easily than a manual entry.

Method B: upload the itemized rows into a clearing account

If you want each charge visible in QuickBooks, treat Stripe as an account of its own:

  1. Create a bank-type account in QuickBooks Online named "Stripe Clearing."
  2. From the itemized CSV, build a file with Date, Description and Amount. Use created or available_on for the date, combine description and reporting_category for the description, and enter each charge's gross as a positive amount and each fee as its own negative line. Payouts become negative lines too.
  3. Upload it with QuickBooks' Upload from file option under Link account on the Bank transactions page, as described in Intuit's manual upload article.
  4. Categorize charges to income, fees to a Stripe fees expense account, refunds to refunds, and the payout lines as transfers to checking.

Intuit's limits are 350 KB and 1,000 lines per upload, so a month of busy Stripe activity may need splitting. The clearing account's balance at month end should equal your Stripe balance on the Balance summary report's ending line.

Method C: a connector app

Connector apps link Stripe and QuickBooks Online and post transactions for you. The QuickBooks App Store and the Stripe App Marketplace both list options, built by different developers, and they differ in what they record: some post each charge as a sales receipt, some post a daily or per-payout summary, and some create customers and match invoices. Before choosing one, check how it records fees and refunds, whether it handles multiple currencies, how far back it imports, and what it costs. If a connector does not record fees as an expense, you are back to adjusting by hand.

How do you match Stripe payouts to bank deposits?

The payout and the bank deposit are the same money seen from two sides. To pair them:

  • Use the estimated arrival date. Stripe's report groups each payout by the estimated arrival date shown on the Payouts page, not the date your bank posts it, and weekends, holidays and bank processing can shift arrival.
  • Look at the amount first. Each payout should equal one deposit to the cent. If a deposit seems to be the sum of two payouts, check the dates.
  • Use the trace ID if a deposit is unclear. The itemized report has an optional trace_id column, a bank-generated identifier your bank can use to locate a specific transfer.
  • Expect the report to lag. Stripe notes that report data follows its own processing schedule, so a payout can reach your bank before its reconciliation data is ready.

If your bank feed into QuickBooks is missing months, the Stripe deposits for that stretch have nothing to match against. Download those months' statements from your bank as PDFs; QuickBankConvert can turn bank statement PDFs into QBO files you upload to the same QuickBooks bank account. QBO output needs a paid plan from Plus up; details are on the pricing page. Then reconcile the account as the bank statement reconciliation guide explains.

Handling disputes, refunds and currency

  • Disputes. A dispute withdraws the charge amount and usually a dispute fee from your balance. Record the reversal against income and the fee as an expense. If you win, the funds return in a later payout.
  • Refunds after the payout. A refund in March for a January charge reduces March's payout. Record it in March.
  • Failed payouts. The report has a Failed payouts section. The funds go back to your Stripe balance and are retried in a later payout, identified by retried_payout_id.
  • Foreign currency. Stripe reports amounts in your settlement currency after conversion, so post those amounts.

Frequently Asked Questions

Is there an official Stripe integration for QuickBooks Online?

Connector apps are listed in both the QuickBooks App Store and the Stripe App Marketplace, from various developers. Compare how each records fees, refunds and payouts before installing one.

Why doesn't my Stripe payout match my sales?

A payout is the net of charges minus refunds, disputes and Stripe fees, and it can include transactions from several days. The Payout reconciliation report shows exactly what each payout contains.

Where do Stripe fees go in QuickBooks?

Record them in an expense account such as Merchant or Stripe fees. Recording only the net payout as income leaves the fees out of your expenses and understates revenue.

Can I import Stripe CSV data directly into QuickBooks Online?

Not as is. Reduce the itemized report to Date, Description and Amount columns, then use Upload from file into a Stripe clearing account, keeping each file under 1,000 lines.

How do I reconcile Stripe instant payouts?

Stripe says it cannot tell which transactions an instant payout includes, so reconcile instant payouts against the Balance summary report and your transaction history yourself.
