Zoho Bank Reconciliation: Reconcile in Zoho Books

6 min readOctober 26, 2026

Quick Answer: To reconcile in Zoho Books, open Banking, select the account, click the Gear icon and choose Reconcile Account, then Initiate Reconciliation. Enter the statement's start date, end date and closing balance, click Start Reconciliation, and select the transactions that appear on the statement until the cleared amount equals the closing balance. Then click Reconcile.

Zoho Books bank reconciliation confirms that the transactions recorded for a bank account in Zoho match what the bank reports for a chosen period, usually a calendar month. Zoho only lets you finish when the difference between the closing balance you entered and the cleared amount is zero, so most of the work happens before you open the reconciliation screen: matching and categorizing the imported statement lines.

Menu names in this guide come from Zoho's help page on reconciling accounts in Zoho Books and its page on matching and categorizing bank transactions. Zoho's interface changes regularly, so if a label differs slightly in your organization, the page structure should still be recognizable.

Check the opening balance before your first reconciliation

Zoho's help carries one warning worth taking seriously: the opening balance of an account cannot be edited once transactions in it have been reconciled. If the account's opening balance in Zoho does not match the bank's balance on the day you started using Zoho, every reconciliation from then on inherits the error.

So before the first one, compare three numbers:

  • The opening balance on the account in Zoho Books.
  • The bank's balance on your Zoho start date, from that month's statement.
  • The opening balance printed on the first statement you plan to reconcile.

If the first two disagree, fix the opening balance now. Undoing reconciliations later to reach it is far more work.

Matching statement lines comes first

Zoho's reconciliation window only lists transactions that are matched, categorized, or added manually. A bank line still sitting in Uncategorized Transactions will not appear there, which is the most common reason a cleared amount comes up short.

When statement lines arrive through a bank feed or an imported file, each one needs one of these actions:

  • Match it to a transaction already in Zoho, such as a customer payment or a bill payment. Zoho flags likely candidates with a Match found tag and lists Possible Matches to choose from.
  • Categorize it, which creates a new transaction in Zoho from the bank line, for things like bank fees, interest or a card purchase you never recorded.
  • Let a transaction rule handle it. Lines a rule has recognized carry a Recognized tag.

Some practical points from Zoho's matching page: the Multi-select & Match toggle lets you match several statement lines at once, the Include Withdrawals and Include Deposits filters let you search across types when a refund was recorded the wrong way round, and + Create New Transaction during matching lets you add a missing piece such as a processing fee so a net deposit matches gross payments. If you match or categorize wrongly, Unmatch and Uncategorize reverse it.

If you do not yet have the statement lines in Zoho, the companion guide on importing bank statements into Zoho Books covers the file import.

How do you reconcile a bank account in Zoho Books?

With the period's lines matched or categorized, the reconciliation itself is short:

  1. Go to the Banking module in the left sidebar.
  2. Select the account you want to reconcile.
  3. Click the Gear icon in the top right corner and select Reconcile Account.
  4. Click Initiate Reconciliation.
  5. Enter the Start Date and End Date of the statement period and the Closing Balance from the statement.
  6. Click Start Reconciliation.
  7. Select each transaction that appears on the statement. Leave checks that have not been cashed and deposits the bank has not posted unselected; they belong to a later period.
  8. Use +Add Transaction below the list if the statement shows something still missing from Zoho.
  9. Confirm the Closing Balance and Cleared Amount are the same and the difference is zero.
  10. Optionally attach the statement PDF as supporting documentation, then click Reconcile.

If you run out of time partway through, Save and Reconcile Later keeps your selections.

Why won't my Zoho Books reconciliation balance?

When the difference is not zero, work through these causes in order. Each one has a different signature.

The difference equals one statement line

Search the statement for a line with exactly that amount. It is almost always still in Uncategorized Transactions, so it never reached the reconciliation list. Go back to the account, match or categorize it, and return.

The difference equals a line counted twice

If a payment was entered by hand and the bank line was then categorized instead of matched, Zoho now holds two transactions for one bank event. Uncategorize the bank line, delete or keep the manual entry as appropriate, and match the two.

The closing balance was mistyped

Zoho lets you correct it: click the edit icon next to the Closing Balance, enter the right figure, and select Update. Compare it digit by digit with the statement; a difference divisible by 9 suggests two digits swapped.

The dates are off by a day

Banks post late-day deposits on the next business day. If you recorded a deposit on the 31st and the bank posted it on the 1st, it should be left unselected this month even though its Zoho date is inside the period.

Last month changed after it was reconciled

If the beginning point no longer agrees with the previous statement's closing balance, a transaction from a reconciled period was edited or deleted. Find it in the account's transaction list and restore it, or undo the earlier reconciliation as described below.

Undoing or deleting a reconciliation

Zoho offers both, from the same list of past reconciliations:

  • Undo Reconciliation: in Banking, select the account, click the Gear icon and Reconcile Account, hover over the period, open the More dropdown, select Undo Reconciliation and click Proceed. The transactions stay in Zoho but are no longer marked reconciled.
  • Delete: hover over the period, click the delete icon and Proceed.

There is a sequencing rule: to undo an older reconciliation, you must first remove every reconciliation after it. If March was wrong and you have already reconciled April through June, you will be redoing four months, which is another reason to settle the opening balance and matching carefully the first time.

When there is no bank feed

Zoho's bank feeds do not reach every account. For banks without a connection, old periods, or statements that come only as PDFs, you import a statement file instead and then match it as above. QuickBankConvert can turn the PDF into a CSV with date, description and signed amount columns; if you are catching up a year of statements for several clients, its Pro plan adds batch upload so the months can go in together. The PDF to CSV format page shows the columns, and pricing lists the plan details. Check the converted file's total against the statement before importing.

Frequently Asked Questions

Why is a transaction missing from my Zoho Books reconciliation list?

Only matched, categorized and manually added transactions appear there. A bank line still in Uncategorized Transactions has to be matched or categorized first.

Can I change the opening balance after reconciling in Zoho Books?

No. Zoho does not allow editing the opening balance once transactions have been reconciled, so confirm it before the first reconciliation.

How do I undo an old reconciliation in Zoho Books?

Undo or delete every later reconciliation first, then use Undo Reconciliation from the More dropdown on the period you need to correct.

Can I finish a Zoho reconciliation with a difference?

No. The closing balance and cleared amount must be equal. You can save your progress with Save and Reconcile Later while you look for the cause.
